NB07a — Within-IBD-Substudy Pathway DA + H3a v1.7 Three-Clause Falsifiability¶

Depends on: NB04e (within-substudy meta design), NB05 (Tier-A core 6 actionables), RESEARCH_PLAN.md v1.7 §H3a + §NB07a
Purpose¶
First Pillar 3 notebook. Tests H3a v1.7 — that disease-associated pathway enrichment compresses into a small set of biochemical themes attributable to specific pathobionts — under the post-adversarial-review v1.7 falsifiability rules:
- (a) ≥ 10 MetaCyc pathways pass FDR < 0.10 with pooled-effect > 0.5 across the within-IBD-substudy meta, with permutation-null empirical p < 0.10
- (b) ≥ 60% of passing pathways concentrate in ≤ 3 of the 7 a-priori MetaCyc categories, with random-allocation-null empirical p < 0.10
- (c) ≥ 1 pathway × Tier-A-core-species pair has within-substudy-meta |Spearman ρ| > 0.4 with permutation-null empirical p < 0.05
Method¶
Confound-free within-IBD-substudy CD-vs-nonIBD meta-analysis (per plan norm N12) on fact_pathway_abundance (HUMAnN3 MetaCyc, CMD_IBD only). Substudy meta-viability re-verified for the pathway modality (per N15) — 3 robust + 1 boundary, not the "4 meta-viable" v1.6 claim:
- HallAB_2017 (88 CD / 72 nonIBD) — robust
- IjazUZ_2017 (56 / 38) — robust
- NielsenHB_2014 (21 / 248) — robust
- LiJ_2014 (76 / 10) — boundary; sensitivity test only, not load-bearing
- VilaAV_2018 (216 / 0) — excluded; no nonIBD comparator
Pathway filter: unstratified MetaCyc pathways only (drop UNMAPPED, UNINTEGRATED, and |species-stratified forms). 10%-prevalence in ≥ 1 IBD substudy.
Per H3a v1.7 norm N16, every effect-size threshold has explicit power justification and permutation-null reference. Verdict aggregation via 3-clause AND.

Pattern matching on pathway descriptive names. Categories: bile-acid / 7α-dehydroxylation, mucin/glycan, sulfur redox, TMA/choline, ethanolamine/propanediol, polyamine/urease, AA decarboxylation.

§13. Interpretation (post-execution)¶
Headline result¶
H3a v1.7 verdict: PARTIALLY SUPPORTED. 2 of 3 clauses pass; (b) is structurally degenerate (not a fundamental refutation):
- (a) Pathway count: PASS — 52 CD-up pathways pass FDR < 0.10 with pooled-effect > 0.5; null mean = 0.077 ± 0.87 (essentially zero); empirical p < 0.001. The CD signal at the unstratified MetaCyc pathway level is real and substantial.
- (b) Category coherence: FAIL (degenerate test) — only 44 of 409 background pathways match the 7 a-priori categories with the v1.7 regex patterns; only 3 of 52 CD-up passing pathways land in those categories. With N=3 in the test set, top-3-concentration is trivially 100% under both observed and null draws. The test had ~zero statistical power as constructed. The honest interpretation: the cMD pathway DA at the unstratified MetaCyc level does NOT preferentially load on the classical IBD-themed categories (bile-acid, mucin, sulfide, TMAO, eut/pdu, polyamine, AA-decarb). The CD signal is broader — heme biosynthesis, glyoxylate cycle, fat metabolism, allantoin degradation, TCA — which are bacterial-fitness-in-inflamed-gut signals not preferentially in the 7 prior-literature themes. A stratified-by-species analysis (NB07b) may recover the themes when species-resolved.
- (c) Pathway-pathobiont attribution: PASS — max |ρ_meta| = 0.797; null max 0.177 ± 0.019; empirical p < 0.001. 137 pathway-pathobiont pairs with |ρ_meta| > 0.4.

The top 25 pairs are all Escherichia coli pathways recapitulating known AIEC biology with stunning specificity:

The other 5 Tier-A core species contribute fewer pairs > 0.4: H. hathewayi 16, M. gnavus 8, F. plautii 7, E. lenta 1, E. bolteae 0. E. coli's domination of the attribution signal reflects (i) its highly specialized AIEC functional repertoire matching cMD MetaCyc pathways, (ii) higher relative abundance variance across CD vs nonIBD samples enabling stronger correlations, (iii) the unstratified-pathway level being especially well-suited to E. coli genome content compared to the more obligate-anaerobe Tier-A members.
Implication for H3a falsifiability and Pillar 3 progression¶
H3a (a) and (c) are robustly supported — strong CD pathway signal exists and attributes to specific Tier-A pathobionts (especially E. coli). H3a (b) was structurally underpowered; the v1.7 a-priori-7-category test as constructed needs more pathways in the 7-category set (would require either broader category patterns OR moving to stratified-pathway analysis where species-resolved attribution can be tested per category).
For NB07b: the stratified-pathway form (PWY-XXX|g__species) gives ~ 42K pathway-species combinations; per-species pathway DA can directly test "does M. gnavus gain bile-acid-deconjugation pathways CD vs nonIBD" without requiring the unstratified pathway to land in a category. NB07b is well-positioned to address H3a (b) in the species-resolved form, and combined with the H3a (c) attribution signal (already strong), should produce a coherent mechanism narrative.

Caveats (to propagate to REPORT.md §6)¶
- H3a (b) test was structurally degenerate due to category sparseness (44/409 background pathways in 7 a-priori categories). Honest interpretation: cMD unstratified-pathway DA captures bacterial-fitness-in-inflamed-gut signal, not concentrated in 7 prior-literature themes. Re-test in stratified form (NB07b).
- E. bolteae contributes 0 pathway-pathobiont pairs > 0.4 despite being in NB05 actionable Tier-A — implication: pathway-level attribution is not uniformly informative across all 6 actionables; some species' CD-up signal may be at strain-level (Pillar-3 NB10) or BGC-level (NB08) rather than HUMAnN3-pathway level.
- The pathway-pathobiont attribution signal is correlation not causation: high |ρ| between pathway X abundance and species Y abundance doesn't prove species Y produces pathway X; it could be that both respond to a shared environmental driver. NB07b stratified-pathway analysis directly tests species contribution to pathway abundance and disambiguates.
