NB13 — PhageFoundry Quantitative E. coli Phage-Cocktail Design¶
Project: ibd_phage_targeting — Pillar 4 second notebook
Depends on: NB12 (literature-curated phage-availability scoring); BERDL phagefoundry_strain_modelling (96 phages × 188 E. coli strains); HMP2 fact_viromics
Purpose¶
Build a quantitative E. coli phage-cocktail design using the PhageFoundry strain_modelling experimental susceptibility matrix (96 phages × 188 E. coli strains × 17,672 tested pairs from Gaborieau 2025 phage-prediction experiment, AUC=0.88). NB12 established the qualitative literature-curated foundation (E. coli AIEC = Tier-1 phage target with EcoActive clinical-trial precedent); NB13 adds the quantitative cocktail-design layer at strain-resolution level.
Tests¶
- Per-phage host range: % of 188 E. coli strains each phage lyses
- Per-strain phage susceptibility: % of 96 phages that lyse each strain
- Broad-host-range candidates (≥30 % strain coverage) for cocktail seeding
- Phage-resistant strain identification (≤5 % susceptibility; potential escape candidates)
- Greedy minimum-set-cover cocktail: smallest cocktail achieving 50/75/90/95/99 % strain coverage
- HMP2 viromics cross-reference: do PhageFoundry phages overlap with phages observed in patient stool?
- Phage host-phylogroup analysis: AIEC strains are predominantly phylogroup B2 (~80%) and D (~20%) per Dogan 2014/Dubinsky 2022 — count phages isolated against B2/D hosts

A 5-phage cocktail covers 94.7 % of 188 E. coli strains in the PhageFoundry collection. This is a quantitative experimental basis for an E. coli AIEC phage cocktail that complements the EcoActive 7-phage clinical-trial cocktail (per NB12 §1) — both are 5-7 phages targeting broad E. coli strain diversity.
The top-ranked phage DIJ07_P2 alone (genus Phapecoctavirus) lyses 63.8 % of strains — a remarkable single-phage breadth. Building cocktail seeded with DIJ07_P2 + complementary phages (LF73_P1 Tequatrovirus, AL505_Ev3, 55989_P2 — all isolated against B2/D AIEC-canonical strains like LF82, LF73, 536, 55989) plateaus quickly.

65 of 94 phages (69 %) are isolated against B2/D phylogroup E. coli hosts — strongly AIEC-relevant. This is the key biological grounding for a Pillar-5 E. coli phage cocktail: the PhageFoundry collection is enriched for AIEC-active phages.

- LF73_P1 (62.8 %, Tequatrovirus, Straboviridae) — LF73 is a Crohn's-disease-associated AIEC strain
- 536_P9 (62.2 %, Justusliebigvirus)
- LF82_P8 (60.1 %, Mosigvirus, Straboviridae) — LF82 is THE canonical AIEC reference strain (Darfeuille-Michaud 2004)
HMP2 viromics × PhageFoundry overlap = 0¶
The 7 unique E. coli phages observed in HMP2 patient-stool fact_viromics (D108, EC6, ECML-117, Murica, slur16, vB_EcoM-VpaE1, vB_EcoM_AYO145A) do NOT overlap by name with PhageFoundry phages (LF82_P, LF73_P, BCH953_P, DIJ07_P, etc.). This reflects:
- PhageFoundry phages: research/clinical isolates, named after the host strain they were isolated against (LF82_P2 = phage P2 isolated against E. coli LF82). These are research-collection phages.
- HMP2 viromics phages: natural environmental phages observed in patient stool via VirMAP taxonomic profiling. These are wild-type phages in the gut.
The two datasets are complementary, not overlapping — PhageFoundry gives us experimentally-validated lytic-susceptibility data; HMP2 viromics gives us in-vivo prevalence + abundance of natural phages. For Pillar-5 cocktail design, PhageFoundry is the primary source (clean susceptibility matrix); HMP2 viromics provides a sanity check that natural E. coli phages do exist in patient stool environments but the specific cocktail-candidate phages would need to be sourced from PhageFoundry's research collection.
Per-strain susceptibility distribution¶
- Median strain susceptibility: 20 % (each strain is lysed by ~20 % of the 96 phages on average)
- 26 strains (14 %) are phage-resistant at ≤5 % susceptibility — these are escape candidates that the cocktail would miss
- Most-resistant strains (susceptibility 0-5 %) are likely either (a) genuinely phage-resistant via CRISPR/restriction, (b) novel surface receptor, or (c) experimental-test artifacts
The 6-phage cocktail covers 94.7 % of strains — 6 % of strains are missed. Whether these are clinically significant AIEC strains needs to be determined by cross-referencing with strain-level pks-island / Yersiniabactin annotation (out of project scope; Pillar-5 follow-up).
Pillar 5 hand-off — concrete E. coli AIEC phage-cocktail recommendation¶
Based on NB12 + NB13 combined evidence:
- Tier-1 cocktail (5-phage, 95 % strain coverage): DIJ07_P2 + LF73_P1 + AL505_Ev3 + 55989_P2 + LF110_P2.
- Tier-1+ extended (8-phage, 99 % strain coverage): above + NIC06_P2 + LF73_P4 + BCH953_P4. Comparable in size to the EcoActive 7-phage clinical-trial cocktail.
- Strain-level diagnostic requirement: the 5-phage cocktail does not specifically target AIEC vs commensal E. coli — a per-patient AIEC strain-resolution diagnostic (pks-island / Yersiniabactin / Enterobactin gene-presence; possibly via 16S amplicon + supplementary marker-gene PCR) is required before cocktail selection per NB07b/NB08a.
Limitations¶
- No AIEC-specific strain annotation in PhageFoundry. The 188 E. coli strains include canonical AIEC strains (LF82, LF73, 536, 55989, NIC06, BCH953 — all named in phage IDs as their isolation hosts) but explicit AIEC-vs-commensal labeling is not in the metadata. Pillar-5 will need cross-reference to literature isolate annotations for accurate AIEC coverage estimation.
- Susceptibility matrix is binary (0/1, no titration). Real-world phage cocktail dosing depends on phage burst size + effective MOI + receptor-binding kinetics — not captured here.
- PhageFoundry collection is curated — broader host-range phages may exist outside the collection. INPHARED ~25K phages and IMG/VR ~3M UViGs are out-of-BERDL augmentation candidates.
- No phage-vs-phage cross-resistance modeling. The greedy minimum-set-cover assumes independent phage activity per strain; real cocktails may select for cross-resistant strains.
- HMP2 viromics × PhageFoundry overlap = 0 — research-collection phages are not the same as wild-type gut phages. Whether DIJ07_P2 / LF73_P1 etc. would survive gastric passage and reach colonic AIEC populations is unknown without in-vivo testing.
